It does depend a lot on what type of metal panel you're installing. I would contact the manufacturer of the roofing and ask them for instructions and photos for installing around skylights. This procedure should be similar. Avoid having contact between treated lumber and air conditioner condensate with the roof, as well as with copper tubing.

Dennis, is this a real low slope roof system? How wide are the roof panels and how wide are the skylights? Have you contacted the roofing manufacturer regarding this question?

flat roof the metal panels are about 3' the ac units are about the same. i have no idea who the manufacturer is, like i said the units are being placed on a existing roof

Actually, I did not understand that from your earlier posts.
I hate to say this but you have got the wrong guy here ... I am not going to be able to help you. Dealing with these commercial "flat" metal roofs is far different form the pitched metal roofs that our association normally deals with.
Honestly, this is going to be a tough job. Frankly, I am not sure how easily it can be done at all. Ideally, all of the roof panels would come off and be re-applied but I doubt you can do that with the panels you have. Your panels have a pretty intricate field-formed crimp between them which really is not eaisly "undone" I don't think.

Another person I would really suggest you contact is Toy Henson with The Metal Initiative at [email protected] as he has quite a bit of experience with these products.
Frankly, it may be easier, if it is feasible, to mount these units up on legs rather than on full curbs.
You also may wish to contact either a commerical/industrial metal roofing company in your area or a commercial metal building erector.
