This looks to me like something coming off either the sides of the chimney or the flashing around the chimney is causing this. It could even be a situation where the roof is cleaner in that area, from metallic ions washing off the chimney flashing,

I am very curious about the flashing around the base of the chimney. Is it the exact same metal as the roofing itself?

Attached image shows my standing seam Galvalume roof about 2 years after installation. Note the faded color of the metal at the base of the chimney. I understand that new Galvalume is coated with an acrylic coating from manufacture and this coating fades or lessens in a year or two after installation. If my understanding is correct I wonder if you can examine the attached image to confirm that the faded color seems normal for this type of two years after installation.
If so do you recommend any treatment that will restore the "shiny" roof that my wife and I kind of really like?

We have used the fireplace / chimney only twice in the past two years. We burn propane only. So I wonder what usage threshold would produce the acidic residues. The chimney is brick and mortar surrounded by a type of stucco if I recall correctly.

If you use that chimney, I would prefer to see a less restrictive cap on it.
The combustion process leaves acidic residues that will more quickly degrade the finish.
I think that Todd is probably correct too in that there is something coming off that chimney or the metal.
